When I create a test page using DIV and set it to 480 px wide, my iPod Touch does not have it initially filling the screen; I have to double tap it to have it fill the screen.

What step am I missing?

Is there a way to examine the source for mobile.nytimes.com? Since my desktop is not a "mobile" device, I get bounced to the regular site. The NY Times and the WSJ have something in their HTML that "fills" the screen on my iPod Touch, so I am curious if they are creating HTML/CSS specific to the iPod Touch/iPhone Safari.

You could use a browser like Lynx that lets you change the user-agent string, and send the user-agent string for the iPod Touch browser.
